I'm using the subsilve template and noticed that it's kinda hard to notice when you recieve a new PM, is there some way to make it stand out more when you get a new PM. Like have it say like: You have 1 new message. Or something like that?

No, I am sorry but you can't change that. People can set their profiles to receive a popup notice of new message, so if they do that, it is obvious that a new message has been received. People also get an email notice of a new private message, if they set their profile to receive email notices.

How come I never get a pop up notification? I used like 3 templates.
